Both work for these situations, just different wording and maybe some are more used in different areas rather than the others

I'd say "I haven't got a clue." It's very natural and casual for everyday speech.

2. Come again? ( what did you say )

This is OK in casual speech between friends. It can also mean "I don't believe what you're telling me" if you say it with a strong question intonation.

"rather" makes this sentence sound a bit formal. If you leave "rather" out it's very natural.
