Perhaps we might say their "pure" thoughts became "contaminated" by reading a political philosophy we find distasteful. But if we say a person's mind is "polluted," it is much stronger -- you are saying that they are completely dirty and corrupt. There is a moral outrage to the word "polluted."
Both terms are most often used for environmental issues though, and in that context they are effectively the same thing.
