This archaic English no longer seems grammatically correct in my mind. But I think the word "such" is preferred over "they" since thoughts are an abstract idea rather than an animate object.
The implication of using this sentence structure is that ones habitual thoughts are sufficient to characterise ones mind.
You couldn't replace "such" with "they" as you suggest because "they can be" is somewhat different to "such as are". I think in modern English it would sound something like:
If your habitual thoughts are as such, such will also be the character of your mind. (indirect)
