This isn't really a question about English since the word was taken as is from Latin. The Latin word "injunction" comes from "injunctus", which is past participle of "injungere". Incidentally, this same word entered English through medieval French "enjoindre" and became the English word "enjoin" with the same meaning (to order) -- an injunction's function is to enjoin something.
The word "injungere" itself consists of "in-", a verb-formative prefix, and "jungere", meaning "to join". How this is related to ordering is unknown to me, but if I were to guess it's related to the origin of "jungere" ("join"), which is "jugum" ("yoke"). A yoke (くびき) is a device that joins a pair of animals, but is also a symbol of control and oppression. So it possibly gave rise to two flavors of the verb: to join, but also to control/order.

“protocol” is quite common ... it means normal/official series of steps
“injunction” is much less common ... it’s a specifically legal word that means ‘a command that forces someone to do something’

An injunction is a judge’s ruling before the trial that (often times) favors the plaintiff.
In the case above, the judge rules not to have Mr. Pablo detained or deported. This gives his lawyers time to build a case and Mr. Pablo time to put his affairs in order in the event he is deported.
