I have heard that I'd better say "Does it make sense?" when I ask "Do you understand" because it's pretty strong and rude.
My non-native speaker friend said that.
And "Got it?" sounds like the person who says it is talking down to someone.
My Japanese friend said that, but is that correct??
I can't believe him.

Mostly right. But "Do you understand?" does not necessarily mean the person is irritated (I've heard this word used in many situations)
The person who is irritated can use any one of those and say it aggressively.
"Do you understand?" may be used more in a formal situation, like school or a job, or if someone is teaching something that is more complicated and wants to be certain the person understands all of the details. Also, a person might use that, if they can clearly see that the person they are asking looks confused or is not understanding.

Well...I think it depends on the situation. If you’re teaching someone you could say “do you understand?” or “does this make sense?”
The only person who asked if I got it was my p.e. teacher and that was just weird to me.
Honestly they all mean the same thing though. Do you have a particular situation you’re concerned about?

@Ochan If someone is teaching you something and they say, "got it?," It depends on their facial expression and tone of voice. It can be said in a rude and aggressive tone, and would be considered talking down to you. Or it could be said in a light hearted and gentle way. The same goes for the other ones. Watch for your facial expressions, tone of voice and gestures. (the way you move your hands)

It is a polite way of saying "Do you understand?"
the person who is saying it is using it to not make someone angry.
3. Got it?
It is a casual way of saying "Do you understand?"
