I don't think there is a difference. I suppose if you intentionally wanted to speak in broken English you could use the first option and be understood.
"I will be there in five minutes" would be used if you're on the phone and someone was asking you how long it will take before you arrive.
"I will be five minutes late" could be used if you know you're going to be late and wanted to let someone know ahead of time,
Or in the same instance as the first, where you're on the phone. "The party invite says that it starts at 7" "Well, I'll be five minutes late."
