"I'm not interested in you" is better for the situation and tone. "I don't care for you" makes it sound like he hates her (if said rudely), and is a generally negative phrase either way. 'Caring' can include friendship, etc., so to say "I don't care for you", he would be saying he doesn't want anything to do with her. 'Interest' will always be interpreted as 'romantic interest' in this situation.
