For your first example, they are pretty much the same, but the "failed" sentence has a slightly sadder feeling when it is read.
For the second example "missed" shouldn't be followed by a verb, only by "the", "a" , a noun, or a pronoun, and I can't think of a way to rewrite it with "miss" in it. The best thing I can thing if would be "I was unable to water my plants, so they died." This sentence and the "failed" sentence would mean the same thing but have slightly different feelings when they are read. Also the "failed" sentence sounds more natural.

Fail to do = attempt something but not succeed
"They failed to meet the goals they set."
or ignore/forget something you need to do.
"I failed to water my plants, so they died."
Miss has multiple meanings
If you miss doing something, it means you used to do it, and you want to do it again, but can't.
"I miss watching that TV show from my childhood."
Another meaning is to not hit something that you were aiming for. A miss is a specific type of failure.
"He shot an arrow from his bow but missed the target."
"The company missed the sales goal for the year."

When you "fail" it means you tried to achieve a goal but you were not able to finish it.
Example:
"Even though I studied all week, I failed to get a good grade on my exam."
When you "miss" something, it means you never had the chance to try to do something.
Example:
"Because I woke up two hours late, I missed my exam and couldn't take it."

1. They missed meeting the goals they set.
2. I missed watering my plants, so they died.
As per your explanation, I guess the first one is weird, but the second one is possible in the condition such as I woke up late or I forgot to water them,

They sound slightly of. Like I stated earlier, "missed" can't be followed by an action verb (meeting, watering) and usually followed by "the" or a pronoun. To correct the first sentence delete "meeting", it is implied so it isn't need.
For the second sentence, I "missed" wouldn't be used in this situation at all and I can't give you a solid reason why, I'm sorry. It just sounds wrong to me no matter how I rearrange it. The best way to fix it is to replace "missed watering" to "forgot to water".
