As a native speaker, I think it is a mistake. "Into the tunnel" is correct in your sentence, not "in to". You are correct that you should always use "into".
The only use of "in to" I can think of is when you mean "in order to".
"At the store, my wife waited in the car while I went in to buy a shirt", meaning the I went inside the store in order to buy a shirt. But 99.9% of the time, you are going to use "into".

@MetRon today in English lesson. Big English program. Sentence was: the car goes in to the tunnel.
