I trusted him and he went out on me. What's his gripe? Well, we can get along without him!

What does "went out on me" mean in the above sentence?
Is this a fixed idiom? and natural?

this sounds a little weird, but I'm guessing it's supposed to say "flipped out on me," which means he exploded in anger and yelled at you or something, even though he shouldn't have.

"walked out on me" means he got mad and walked away

That sentence doesn’t make sense. Maybe you meant “My two pups got on him and stretched out.”
Instead of went in on me, use “got on me” which means to go on top of someone.

@leopard7 I agree that sounds weird maybe it could mean they started fighting with him (a bigger dog) but the bigger dog beat them. it could be slang, but it's not common enough to have one straightforward meaning.
