It requires context, but they can be both used in some circumstances and at times would be.
But the first one is explicit, it is addressing the two people, either the two in front of them, or on the phone when you have named yourself and another for an appointment, they are saying.. this is the price for you and this person.
The second way is far more general. It is telling you this is the price for the person they are talking to and another person.
But as mentioned they are used interchangeably

There is one small difference/mistake.
If the second phrase was instead "1000 yen for 'the' two of you", then they mean the same thing.
However, if not, then
- The first phrase addresses two specific people (the person saying this knows exactly which 2 people)
- The second phase addreses you and someone else (the person saying this knows you but not neccesarily the other person)
More specifically, you could be alone when someone says the second phrase to you, (as the phrase only refers to 2 people, but the second person is unspecified).
