根本的には同じ意味です。”has he arrived here yet?”の方がいいですが、”has he already arrived?”や”has he arrived yet?”の方は自然だと思いますね。
Alreadyの方は現在のことを強調しますが、Yetの方は過去のことを強調すると思います。
