"The company counted the number of my working days less by four" This sentence is correct, however no one talks this way. It sounds like a question on a math test.
We would say something like "The company missed four of my work days." "The company did not count four of my work days." "I had four more work days than the company counted."
It is more normal to say "work day" than it is to say "working day", but both are good.
