had better is used most often in a threatening way. For example when your mom says: "He had better have cleaned his room."
must/have to is just to show an obligation to do something.

"must"and "have to" refer to something you need to do in the future. "Must" has more urgency than "have to." "Had better" is used to talk about something someone else should have done. For example a mother driving home from work might say to herself while thinking about her son "He had better have cleaned his room." it also has the connotation of "..or else." When she arrives home she could say to him directly as she walks to his room " you had better finished cleaning your room"(or else).

@Morhlon haha totally understandable. I think we've all heard that "you had better have cleaned your room by the time I get home" too many times for our liking.
