Do you mean Johnny has become a soldier? Or Johnny has decided to become a soldier?

As is, it can mean that Johnny is in love with a soldier. To be "gone" for somebody/something means to be in love.

Okay, I looked up and read the complete lyrics, and, of course, it means something completely different. It means "Johnny's gone off to be a soldier", "Johnny's gone off to war". She's lamenting his going off to war
BUT my original interpretation could still fit - that she's lamenting that he's turned gay, and run away to be with a soldier. Olde English folk songs sometime have odd writing that are hard to make out sometimes.
