Both are fine to use. 2nd sentence gives more emphasis on the population of Japan, and is much formal when used in writing.

The population in China is larger than that of Japan. = you omitted the word “population” of Japan. But adding the word “that of” gives emphasis on the population that Japan has.

While 1st sentence is a very direct simple sentence of comparison.

there is no difference! 😁 They both mean the exact same thing. I suppose the first sounds more natural because it relies on context which shows that you know the language well enough for that
