They are both exactly the same with absolutely no difference.
The reason is that the secon "in" is an implied word.
I know that, in your language, you omit (or get rid of) a pronoun if it's already understood. In English, we don't often omit pronouns in writing because it isn't technically proper (although we do that when speaking sometimes and I'd be happy to show you what I mean if you're curious), but we do omit other words sometimes.
So, you can think of it as the word "in" (referring to the second time it's used) as being in both sentences. Both sentences say "He is no less interested in math than in physics", but in the second one, the "in" is implied.
The only reason for doing this might be to shorten the sentence to make it more clear and consice. However, sometimes it's more clear to include the words you might normally omit, so it's up to you.
