The second one sounds more natural, the first one sounds very formal, and perhaps a bit outdated. For some reason, the first one makes me think of a very honor-bound, chivalrous person in the 1800's or something, but that could be just me.

Used in this context,”Have I come at a bad time?” and ”Did I come at a bad time?” are interchangeable. Just be careful because have can also be used when talking about ownership and experiences such as:
”I went to a concert to have a good time.”
And
”I have the newest iPhone model.”
