I'm not sure but, I think is because the headquarters is made of a lot of sections, it is not a single room or place.

@Ham Actually, headquarters can be treated as either singular or plural; not necessarily singular.
Singular form of headquarters was prevalent in the 1600s (due to its origin from the word 'quarter'), but now headquarters is neither singular nor plural. So you can find both ' headquarters is' and 'headquarters are' in popular usage.
On a side note, headquarter (without an s) is actually a verb. E.g. The company is headquartered at _______.
