Alarmed indicates a lasting state. If I have been alarmed by something the feeling remains for some time after the event which caused it. It can also indicate the feeling of being threatened, of being menaced. Think of it like flipping on a light switch and leaving it on at least somewhat for a time. It can be turned off again, but something has to do it (although the passage of time can do it as well)
"He was alarmed by what he found and was no longer able to fall asleep"
Surprised means to be caught off guard or frightened by something. It does not make any implicit claims about what happens next. Think of it like flipping on a light switch and then, barring another event causing it to be kept on, flipping it off again quickly
"He was surprised by what he found but nothing else happened so he quickly fell back asleep"
Surprise can also be a positive thing, whereas being alarmed is universally negative
"The birthday party his friends threw for him surprised him"
