There is no difference. The "at" is unnecessary, but often used in very casual speech. It is better if you omit it. "Where are you?" is perfect.
Same with:"Where are you going?"/"Where are you going to?", etc.
It is better to avoid a preposition at the end of a sentence, but sometimes it must be there.
"What are you looking at?" You need the "at". You can't just say "What are you looking?" And saying "At what are you looking?" is good grammar, but it is not natural.
