The word “align” is a verb meaning to put things in a straight line. It is used figuratively to highlight two things that match in some way or another.

For example:
“His opinions align with mine” (excuse the rhyme)

To be “compatible with” is exactly that, two things that can work together or be together.

In your example, “I want to do something that is compatible with my morals” would definitely work but using “align” would be the more common phrase.

I’d say in most cases they can be used interchangeably, unless you’re talking about the literal verb “align”
