It’s pretty much the same. It’s when you move your head down and then up, or several times up and down.
For me,
Nodding your head is what you do to agree with someone or to acknowledge them. For example, you nod when you want to say yes to a friend but you cannot speak.
Bobbing your head is more a repeated movement and probably unconscious. For example, you bob your head when you are on a train (because of the car’s motion), or when listening to music.
I think that people probably use these as interchangeable.
