'Today I woke up at 6 o'clock in the morning' would be the correct version.
Woke up is the past tense of 'to wake up'.
O'clock: don't forget the ' !
Instead of using 'in the morning' you could also use '6 am' (that indicates that it is 6 o'clock in the morning), so:
'Today I woke up at 6 am.'
This is a more casual/informal way of saying it.
