The first one is incorrect: you are saying you want to cut a knife, using the apple as the tool to cut (you cannot cut a knife with an apple).
The second one is correct. In English you can have prepositions at the end of the sentence. The very correct way to write this sentence is:
"Can you give me a knife with which to cut the apple?" But if you move "with" to the end of the sentence, the knife is the tool that you are using to cut the apple.
Additionally you can omit "with" all together and say "can you give me a knife to cut the apple?"
