They are both correct, but the meaning is slightly different.
"Not yet installed" implies that the app will be installed at some point.
"Not already installed" implies that maybe it should have already been installed.
A: Do you have Instagram on your phone?
B: No, the app is not yet installed.
A: Really? It's not already installed? I thought it came with the phone?"

I believe that when the sentence is negative you should use the "yet" instead "already"

I think "already" can be used in a negative sentence because I saw such sentences in the past.
