The difference is subtle (very small). Here's one way to think about it:
"Thank you for telling me" can be used when someone is admitting to a mistake or that they can't honor an agreement. "Thank you for telling me that you won't be able to come to the meeting today. That gives me time to play golf with the CEO."
"Thank you for letting me know" is often used when you already know something, but you want to thank someone for making sure you didn't forget. "Thank you for letting me know it's Bob's birthday tomorrow. I already got him a present!"
Of course, you can use them interchangeably. It doesn't matter that much.

Also, if someone has confided in you and has told you something very bad that has happened to them, you would say "Thank you for telling me. I'm sorry this has happened to you. It must have been hard"
Thank you for telling me is empathetic in this case
