Use "software" for talking about programs in general, use "programs" when being more specific and for counting. Of course, in the end, it depends on the context and what you're talking about.

You're right here is no plural form to it! I guess it is much like how you use paper! Software should be used as a mass noun (uncountable noun), like hardware. However, it is gaining countability in specific contexts. Think of it like paper: you can say "Paper is recyclable" (mass noun) or "Here is a new paper" (countable). "Software" has no plural form, though.

You can use "software programs" or just "programs" when counting. You can even say "apps" even though it's mostly used for smartphone software, it comes from "software applications" which is the same as "software programs". You can use "software" as a general term, but it sounds awkward to use it as a counter. "Packages" used to be used as a term for software programs because they often came in sets of modules that were used together or in parts in a particular software program - this is especially true for accounting software.
