有點不自然
The first one is correct.
“Make sure” can be followed by “if” if it’s a complete sentence.
Ex: “Make sure (that) if he comes, you give him your present.” Though it’s probably better to just say “make sure you give him your present if he comes.”

I’m not sure how to know if a verb is followed by if or that.
