@ykazu: with couldn't it could be that you were distracted by something to fully listen to what one was saying. The other sounds like you didn't understand what the person was saying.

@ykazu: okay, both sentences are understandable;however, it would be better if you said "I didn't understand what you said" or "can you repeat that". Both sentences above will mostly give off the same idead, but the word "catch" makes them sound odd in my opinion ( it is used in the us, but I personally wouldn't use it).
"Couldn't" mostly refers to the fact that you didn't understand something, while "didn't " may be translated as you didn't not hear or didn't pay attention to something said.

Catch sounds completely natural to me.
I say "couldn't" sounds like you couldn't hear because of loud music or something, or bad phone connection.
"Didn't" sounds like you had trouble understanding their words or pronunciation.
Both sound natural.
