People do something subconsciously such as spinning pencil while taking a class. How can i describe it except habit and more formal and proper word?

My teachers used to call anything like that - playing with your fingers or an object, girls playing with each other's hair, and so on - "fidgeting". As in, "YOU IN THE BACK, SIT STILL AND STOP FIDGETING!". So you would say, "He's fidgeting with his pencil."

I think you mean "unconsciously" rather than "subconsciously", as well - subconscious doesn't mean physical actions, but rather thoughts or feelings you have without being consciously aware of them.

I think habit it formal enough. A habit of moving something like that can also be called fiddling. "She has a habit of fiddling with her pencil."
