有點不自然
What do you mean by "in order"? Do you mean something like "in alphabetical order" or do you mean "in an orderly and calm manner"?

有點不自然
I had to look that up 😳 but I take that to mean each person has a correct place -- 1, 2, 3 -- where they are supposed to stand. Something like by order or name, or number, or rank. Is that correct?
If so, that is an official-sounding sentence, and would likely have the extra information at the end. So: "Please stand in line in alphabetical order." Or "Please stand in line in order [by number/by grade/by ticket number/etc.]"
